We were in a Zoom meeting in our conference room that was started by an external client. The Zoom Room in that conference room is set to auto-start meetings. Another meeting was scheduled in this conference room an hour after the active meeting, The subsequent meeting is set to auto-start. Our meeting went longer than expected and suddenly the next meeting automatically started and kicked us out of the meeting we were in.
Is there a way to tell Zoom not to auto-start a meeting with another meeting is active?

I’m not a Zoom Room guru, but take a look at this Zoom Support article – it seems to have your answer there:

This article shows how to enable the automatic start/stop option but doesn't show how to prevent a meeting from automatically starting when another Zoom meeting is already in session.

That’s probably because the only way to stop a scheduled meeting from interrupting one in progress is to turn off automatic start. Preference is given to the meeting about to start, because the new meeting attendees are expecting a meeting, and it’s the responsibility of the prior meeting attendees to leave on time. Sorry – this is how scheduling works!
Either be interrupted when there’s a meeting scheduled after yours, or require all meetings to be started manually. Those are the options currently.
