When changes are made to meeting preferences, do these changes affect existing scheduled meetings as well?

Unfortunately, this won't be a very easy or clear answer. It really depends on what setting you are changing.
Generally, if its an option you can configure when scheduling the meeting (audio options, waiting room, passcode, auto-record, etc), changing the overall setting on the Settings page WILL NOT affect already scheduled meetings. This is because those settings on the Settings page are generally setting the default behavior for that setting, and changing the default does not affect something already created.
For options that can not be controlled on the individual meeting level (in-meeting chat, captioning, cloud recording layouts, etc), changing those WILL affect already scheduled meetings. This is because those settings on the Settings page are generally controlling if that feature is available or not for any meetings you host. Since you have scheduled a meeting, but its not live yet, those settings can be changed and the changes will apply next time you start the meeting.

What about the "Peer to Peer connection while only 2 people in a meeting" setting? We recently changed this and it doesn't seem to be affecting recurring meetings, but is an account setting, not a user-level setting.

The Peer to Peer connection while only 2 people in a meeting setting can be adjusted whenever you want and it will affect any meetings that are started after that was enabled. Just make sure that both users are on the same local network, otherwise the P2P connection will not be used. Our intention is to create a meeting where the invitees do not have video capability because the purpose of the meeting is a benefit presentation, but the options that need to be changed to make this possible are not conducive with the normal meetings we set.
We don't normally use a waiting room, but that's one of the Settings options that affects an individual Meeting's available options - so for example, if we change the waiting room preferences on the Settings page, does that then affect already-scheduled meetings?

Waiting room is a little tricky, as its a bit of both. Changing if Waiting room is required won't affect an already scheduled meeting, but customizations to the waiting room will.
If you do need to change the meeting settings directly, you can easily do so and not affect the meeting link and invitation.
